Is it possible to encrypt the L2-GRE or VXLAN L2 traffic with MACSec, so that only encrypted L2 traffic passes the tunnel? ???

Answer
Yes, MACSEC will Encrypt VXLAN and GRE because only  MKPDU's are not encrypted according to the Configuration Guide.
Once a secure connection is established all traffic is encrypted, with MACsec Key Agreement protocol packets (MKPDUs) being the only exception.
